Well, I don't know. After he was shot it seemed pretty clear that Brainy and Lex were headed to the bomb shelter. Maybe Lex forgot his coat. See, I think Brainiac is arrogant enough to assume that Lex is enough under his control that he could go off to take care of something (anything) else and not have to worry about his little puppet. The thing is, he may be RIGHT. Lex seems really off kilter and is saying things that are just wacky considering the close relationship he and Kara apparently had. But Clark and Lex have a precedent of breaking each other's mindwhammy, so... if Brainy has to go off to attend something else (The shelters? Taking out Kara's Fortress?), then the issue is, why would Lex go back when he needs to get in the shelters and not die?
Unless there's some spark of himself that is drawn back to Clark and Kara, or he was faking out Brainiac (he could have shot Clark and Kara in the head)...
Well, at the moment it's right after they've taken Kara away. Clark, Lex and Brainiac are still in the same room together and Clark is trying to get Lex to help him.
Well. You could have something dangerous happen right after outside? Maybe Kara pulls a Zod and starts telekinetically flinging things around (seems to be a skill only Zod and his disciples have, and I don't know that it would be connected to the power they get from the sun necessarily), or some metahuman(s) attacks the castle, thus Lex is threatened and Brainiac goes out to take care of it and tells Lex to stay back. While he does that, Clark catches Lex's ear...
