When Clark Kent arrives in Gotham after the events of The Dark Knight, he is determined to uncover the truth about the events of those dark days--and prove Batman's innocence. However, certain pieces of the puzzle remain baffling to him, like one playboy billionaire.
This is the first fic I’ve read both in this fandom and with this pairing. Loved it! I loved seeing the journey both the characters make during this story.

The Long, Dark Night of the Soul by tiptoe39
Finding their way through purgatory means Dean and Castiel must face monsters and an endless landscape of darkness, but it also means they must navigate the wilds of their own troubled souls. Meanwhile, Sam seeks out an ally in his quest to bring his brother home and finds he has his own unpleasant truths to face.
This was wonderful! Classic Dean/Castiel and it definitely left me shipping Sam/Jody big time.
Daybreak in the Midnight City by triedunture
Marvel Universe Fusion/AU. With Yellow Eyes dead, life can get back to normal for Sam and Dean—or as normal as it can get for the Winchesters. But when a monster hunt takes a decidedly strange turn (even for them), Dean meets Castiel, a mutant hiding from the government and its draconian Registration Act, and Sam stumbles across Bruce Banner, a genius with a very large alter ego. Together, they realize the forces of Hell, man, and a mysterious new enemy calling himself Loki are conspiring to make their lives as abnormal as possible. They'll need to enlist the help of Tony Stark, known to the world as Iron Man, to face these dark forces in a battle for New York City.
This is easily the best thing I’ve read in weeks. I’m not normally a fan of crossovers but the two universes weave together perfectly here.

The first thing that occurs to Tony is that the deflector shields are down. The ship is motionless, a sitting duck—a flying duck, as it were.
He jettisons up. His black pirate flag's peppered with bits of neon paint—in fact, the entire topside of the helicarrier is splattered haphazardly with broken pellets and streaks of color. The UN flag's been torn in half and is fluttering half-mast, which means they're probably breaking about ten different maritime laws.
I must have only skimmed the summary of this before I bookmarked it because when I realised what was going on I nearly fell off my chair laughing. And have some bonus art to go with it
